According to Grecco-texts, they were indeed. According to the Ilyad and the story of Troy - Achilles and Patrolocus (another pair of lovers) worshiped at the same temple, in the same manner that Hercules and Iolaus used to as well, explaining that they shared similar relationships.
Anyway, understand that they might or might not have been lovers in the contemporary, western sense, but back then there was a much more enlightened view of love and of life. The men shared so much, time, passions, strength and life - why not love as well?
According to the show's producers though - it was hinted numerous times that they were lovers. But, as with its counterpart "Xena" it was assumed that audiances would not be keen to openly gay characters. In the end, it was understood that audiances would be more receptive to a lesbian relationship rather than a gay one (even if it was hinted at and not followed).
As far as I recall, Hercules the Legendary Journeys television show featured Iphicles a number of times, yet no mention that Iolaus was his nephew.
In Greek mythology they were, in the five two hour 'Hercules the Legendary Journeys' telemovies (Hercules and the Amazon Women, Hercules and the Lost Kingdom, Hercules and the Circle of Fire, Hercules in the Underworld and Hercules in the Maze of the Minotaur) that aired in 1994, none of that was mentioned or hinted at, at least not in my opinion.

Yes, they were lovers. You can get some of the context from the first episode of the TV show with Kevin Sorbo. Iolaus didn't want to leave his boo.

He was actually Hercules nephew by his brother, Iphilces. They were consider "companions" and were each loyal to the other. Lovers? well take Greek mythology how ever you would like to interpret it.
